I broke one of the side windows in my canopy this last week and when I called the place I bought it from they wanted half the cost of a new canopy just to replace the one window. Who else would do this kind of repair that won't cost me almost as much as a new one? Any thoughts on how I could replace it myself without using plywood, duct tape, etc.?

I bought a canopy that had a broken window. Used plexiglass cut and cut the same shape. It bends so you can put it in. Works decent.

I broke the back window of my canopy a while ago and have been looking for a replacement too.
I keep checking the junkyards and craigslist. You should have better luck since you need a side window. Seems like lots of guys (like me) break the back out.

Go to a glass shop and get a custom cut piece of glass.
I did that many, many years ago.
Like last century.
So I am asking out loud, do glass stores still exist?

I have had Associated Glass in Lynnwood cut custom glass for me (there is an Associated Glass in Snohomish too) as well they have been a supplier for aftermarket automotive glass. I would call them first, but my guess is they would be a better option than the canopy shop. Another thing to consider is the canopy manufacturer themselves, they might be able to provide you with the glass or at least confirm if the canopy shop is truly gouging.
